Gimp, for a free program, is quite good for making sprite comics, and in this non-comic, I'll show you some methods I use to do just that, so that you can also do that. Sound good?

Thank you so much @Luigi_96 I just downloaded GIMP and thanks to you I've been able to give my comic a boost on its image :D
The Motion Blur effect can't be selected, even though my sprite is in a layer by itself.
@Nashew: Of course, you don't have to do that if your sprite sheet is already transparent, right?
As a side note, if you do this step and the color erases to white instead of transparency, you'll want to create a new, blank layer, move it under the sheet's layer, then merge the sheet layer down.

If you have the panel in a layer by itself, you can do this quickly by right clicking on that layer and clicking "Alpha to Selection".
Alternately, you can just hold shift and click on the "selection from path" button on the right side of the screen.
Alternatively, just hit the "delete" key on your keyboard.
@Luigi_96: kk thanks
@SuperScratchkat: Ah, right. Have one layer grayscale and the colored one underneath it (or vice-versa depending on whether the color is going away or returning) and then remove whatever part of the top layer you want the color showing through.

...I hope that made sense.
@Luigi_96: I know, but the way it's halfway colored is what I was referring to.
@SuperScratchkat: that's just a matter of editing the saturation of the colors.
Hey, how about that effect from Dee Army when Sapphire was in the Mirror Chamber and everything went all colored?
@Luigi_96: Wow, thanks! I understand now. :D
@SuperScratchkat: Would a video be specific enough? Because I made one of those. Just for you.

(Not great quality, but there it is.)
I'm having troubles with this. :(

I might need some more specific instructions.
