That's how I feel when I haven't had a shower in a few days.
Assuming natures are a thing in the comic by normal Pokemon rules, and assuming nature affects even the Pokemon's actual build which is being referenced here (and is more likely on account of the strategies Atty and DT had to use and train for both of the gyms), I'd say DT's nature is most likely Hasty (+Spd, -Def). Given her personality though, she could also be Adamant (+Atk, -Sp.Atk), Hardy (no effect), or Rash (+Sp.Atk, -Sp.Def). Brave and Bold are close but I don't feel like they're quite as accurate, personality-wise.
In the anime, the Pokemon are shown to just be shrunk down in the dark dimensions of the Pokeball (I remember this being demonstrated with Misty's Psyduck in an early episode, and there's another instance where Iris's Dragonite is shown sitting moodily in its Pokeball). In the manga the tops of the Pokeballs are transparent so the Pokemon can see out of its ball. As for the PC, in the anime it's shown that all of Ash's boxed Pokemon went to Professor Oak's lab, but that seems completely impractical for everybody's Pokemon.

My favored theory for the PC comes from the games. You can change the wallpaper in each box; I like to imagine that it creates a virtual space connecting all the Pokeballs in the box, based on what you set. Not that it makes sense for certain wallpapers, like the Team Plasma or Legend Wallpapers.
My question is, what about the badge? Atty sure went through a lot to get it, and I doubt he'll be able to go back to earn it again. If Fish doesn't come back, this could be a problem.

@Emma - You have to remember he knows nothing about Pokemon. He thought Dragonthing was useless, but eventually learned that she can use Fire attacks. At that point it's reasonable to guess that a fish can use Water attacks.
