What's the difference between comic cover and comic banner????

Banners are antiquated. The old version of SJ used them across the site, but they were replaced with covers during a redesign. The banners and banner setting remain in the comic's profile but it's not technically used anywhere, unless some default themes use it or something.

I just used the banner as an easy way to host the image for my signature. Like Seven said probably the only reason it still exists is to not break old themes.

Correct, some themes use them, and you're welcome to use them for that for new custom themes too.
In addition, banners are displayed in profiles for comics that don't have covers, which is the case for many comics that were completed or dropped before the redesign where covers were introduced.

The current use of the feature is, as Eightfish said, to host banners to use in your forum signature.
